A bustling city is in peril when five Genesect decide to set up home there. They are wary of anyone coming into what they consider as their territory whether they are human or other pokemon. The legend, in this case, is Mewtwo who wants to protect them and, as we know Mewtwo isn't above fighting for a good cause.
The reason Mewtwo sympathises with the Genesect is they are like him they were created by humans. Mewtwo feels for them, but the place they called home has changed and their survival is at risk if they stay. Red Genesect their leader doesn't like Mewtwo interfering but sooner rather than later they will have to listen as they are disrupting the order of things.
For Ash and co. Their trip takes them to Pokemon Hills where several types of pokemon live in peace and harmony in a huge habitat. The Genesect stumble into this place and Red Genesect causes trouble as soon as he gets there. We soon find out the Genesects true origins that they were pokemon who have been extinct for 300 million years then had their fossils restored by humans who wanted to make them into cyborg killing machines.
Meowth, Jessie and James have heard all about the Genesect and Mewtwo and want to get them away from the good guys. The underlying theme of the pokemon movies is that there is a natural order to things and some pokemon don't fit in but want to, almost in desperation like the Genesect especially Water Genesect who is the gentlest of the five and who pines for home. The big city setting works as it will remind viewers of New York with peace and hope found in the Pokemon Hills and I wondered if the Genesect would fit in there.
